THIS. I was using eDegree, and this is exactly the issue with the theme not working with this plugin - which is funny, since it is basically designed around it. In Any case, cut these:

[script type="text/javascript" src="[?php bloginfo('template_url'); ?]/js/functions.js">[/script]
and paste them above the "wp_enqueue_scripts" line
