Colin has it essentially right. Although I'm not sure about step 4! ;)
The main circles are animated in AE with solid layers. I added a particle emitter to each (parented to the main bubble's position) that emits spheres upwards. Above that is an adjustment layer with Fast Blur and Alpha Levels Effects. This blurs and blends all the shapes together, the Alpha Levels, then crunches it back so we get clean-ish edges. The rest is just compositing and a few more layers of particles to emit smaller bubbles on top ...

Yes! I think this is the original way I learned how to do this, forgot about the Graymachine tutorial. I think one of the older pieces that used something that looked like this was Psyop's AT&T piece: psyop.tv/o.php?id=3|1
step 2: Fastblur
Step 3: Levels>Crunch it
step 4: Profit?
