I ran into the problem recently of a newly cloned repository showing changes when none were actually made. Here is an explanation and demonstration on why I was seeing changes.

In short, my core.autocrlf setting did not match the remote repository so when files were pulled down they were changed automatically. A simple changing of this setting to match the remote repository and I was good to go.
