You export from Lightroom. One of the things that I didn't mention is that I was working in 16/bit, which I don't think JPGs from the 5D are saved in (they are saved 8 bit). However, once you've done your work, you export the image from Lightroom and the JPG you get is substantially better than the JPG you'd get if you started on a JPG and then resized or uploaded (and let flickr resize, which it does for all files).

So: I posit that working in RAW means you have a larger range of dynamics you can play with and your end result on flickr, while a JPG, is still better because you shot and worked on the RAW file.
