There was a scene integral to the understanding of the plot that was not developed fully due to time constraints. To wit, when the molecule is trapped inside the Erlenmeyer flask, he is supposed to whip out his "Quantum Mechanics Pocket Reference" and turn to the chapter on tunneling effects. Then, after performing a couple of quick calculations, he tunnels through the glass... I apologize in advance for how poorly this aspect of the film is conveyed.
Also, Vimeo cut off the last few seconds of the animation, i.e. the part where the songs are credited:
"Adrift" by Jack Johnson
"Hell" by Squirrel Nut Zippers
