Can anyone please let me know the best affordable DSLR camera for videos. I do have Canon VIXIA HF S20, but it doesn't have the manual ISO settings and I believe it is missing the CMOS processor.

In the context of video, a CMOS is a sensor, not a processor. Your HF-S20 has a CMOS, not a CCD.

Agreed. I have a Canon 60D and I really like it. Basically the same video capabilities as the 7D, but cheaper and with the flip-out LCD screen.

DR - Without defining what is "affordable" to you, its hard to make recommendations that may be appropriate for you. I use a Panasonic GH2. With a couple lenses, you can easily rack up $2,000. BTW, you can use inexpensive legacy (old) lenses from Canon, Nikon and others, with an adapter on the Panasonic and Olympus micro four thirds cameras. If multiple lenses are important to you, this may help you build an affordable camera rig.
